I haven't found any particular reason to dislike it yet... except for one thing. I used to be able to edit a draft post simply by clicking on 'new post' and then a link above the blog editor saying "you have one draft post"... but not any more. If you hit the 'new post' option, there is no longer a direct link to the draft post. Heyyyyyy.... I was USING that! Maybe I didn't use the old one enough, through when I did it used to drive me mad. Version 2.5 seems a lot smoother and once you know where everything is it's a piece of cake to work with. Maybe it is just my preference, but I personally don't find it to be a step backwards as you describe it. I find it much more intuitive to use, and the plugin panel as you describe to be less secure then the older versions, you are still quite welcome to upgrade your plugins the old fashioned way and upload the files to upgrade them, the automatic upgrading is only for those plugins that are hosted WP Extend.
